When I beat the game, I got bored so I started a new file. However, Soft Museum and Frozen Bell had different music in some parts. Is it the game, or is it for some other reason?

The music changes throughout the game depending on how you treat the Nightopians.

Yep. Basically what he said << >>....!
The music is more upbeat if you treat 'pians on the levels happier, while the music is less upbeat and a bit more 'angry' sounding if you hurt 'pians. So, if you want happy music, go hatch 'pians and hug 'em. If you're emo, go kill some.
